He records the MIDI of the Moog at the start (on a MIDI track, which is routed to the machine either via usb or traditional MIDI), then he fine-tunes those notes on the piano roll. At the end, he plays back that recorded/edited MIDI track and does live automation on the machine while it's being recorded to audio.
